    Abstract
In the past decade, assays that profile different aspects of the epigenome have grown exponentially in number and variation. However, standard guidelines for researchers to choose between available tools depending on their needs are lacking. Here, we introduce a comprehensive collection of the most commonly used bulk and single-cell epigenomic assays and compare and contrast their strengths and weaknesses. We summarize some of the most important technical and experimental parameters that should be considered for making an appropriate decision when designing epigenomic experiments. © Copyright © 2021 Mehrmohamadi, Sepehri, Nazer and Norouzi

Cancer Detection Classification by cfDNA Methylation

, M.Sc. Thesis Sharif University of Technology Ezzati, Saeedeh (Author) ; Sharifi Zarchi, Ali (Supervisor)
    Abstract
Traditional techniques use invasive histology techniques to diagnose cancer. Cancer tissue is sampled directly in this method, which is very painful for the patient. In recent years, scientists have discovered that the cell world is released into the blood plasma after cell death, obtaining useful cancer information. Since methylation changes in cancer cells are very significant and the death rate of cancer cells is high, the methylation of each tissue is different from the other. Furthermore, they were diagnosing the type of cancer. On the other hand, due to the different patterns in methylated DNA with normal DNA and the use of bisulfite treatment technique to detect the degree of...

Cancer Prediction Using cfDNA Methylation Patterns With Deep Learning Approach

, M.Sc. Thesis Sharif University of Technology Mahdavi, Fatemeh (Author) ; Soleymani Baghshah, Mahdieh (Supervisor)
    Abstract
Liquid biopsy includes information about the progress of the tumor, the effectiveness of the treatment and the possibility of tumor metastasis. This type of biopsy obtains this information by doing diagnosis and enumerating genetic variations in cells and cell-free DNA (cfDNA). Only a small fraction of cfDNA which might be free circulation tumor DNA (ctDNA) fragments, has mutations and is usually identified by epigenetic variations. On the other hand, the use of liquid biopsy has decreased, and tumors in the final stages are often untreatable due to the low accuracy in prediction of cancer. In this research, the aim is to predict cancer using cfDNA methylation patterns. We obtain these...

Analysis of DNA Methylation in Single-cell Resolution Using Algorithmic Methods and Deep Neural Networks

, M.Sc. Thesis Sharif University of Technology Rasti Ghamsari, Ozra (Author) ; Sharifi Zarchi, Ali (Supervisor)
    Abstract
DNA methylation in one of the most important epigenetic variations, which causes significant variations in gene expressions of mammalians. Our current knowledge about DNA methylation is based on measurments from samples of bulk data which cause ambiguity in intracellular differences and analysis of rare cell samples. For this reason, the ability to measure DNA methylation in single-cells has the potential to play an important role in understanding many biological processes including embryonic developement, disease progression including cancer, aging, chromosome instability, X chromosome inactivation, cell differentiation and genes regulation. Recent technological advances have enabled...

Comparison of gas phase intrinsic properties of cytosine and thymine nucleobases with their O-alkyl adducts: Different hydrogen bonding preferences for thymine versus O-alkyl thymine

    , Article Journal of Molecular Modeling ; Volume 19, Issue 8 , 2013 , Pages 2993-3005 ; 16102940 (ISSN) Aliakbar Tehrani, Z ; Fattahi, A ; Sharif University of Technology

    Abstract
In recent years, there has been increasing interest in damaged DNA and RNA nucleobases. These damaged nucleobases can cause DNA mutation, resulting in various diseases such as cancer. Alkylating agents are mutagenic and carcinogenic in a variety of prokaryotic and eukaryotic organisms. The present study employs density functional theory (DFT/B3LYP) with the 6-311++G(d,p) basis set to investigate the effect of chemical damage in O-alkyl pyrimidines such as O4-methylthymine, O2-methylcytosine and O 2-methylthymine. We compared the intrinsic properties, such as proton affinities, gas phase acidities, equilibrium tautomerization and nucleobase pair's hydrogen bonding properties, of these...

DNA methylation regulates discrimination of enhancers from promoters through a H3K4me1-H3K4me3 seesaw mechanism

    , Article BMC Genomics ; 2017 , Volume 18, Issue 1 ; 14712164 (ISSN) Sharifi Zarchi, A ; Gerovska, D ; Adachi, K ; Totonchi, M ; Pezeshk, H ; Taft, R. J ; Schöler, H. R ; Chitsaz, H ; Sadeghi, M ; Baharvand, H ; Araúzo Bravo, M. J ; Sharif University of Technology
    Abstract
Background: DNA methylation at promoters is largely correlated with inhibition of gene expression. However, the role of DNA methylation at enhancers is not fully understood, although a crosstalk with chromatin marks is expected. Actually, there exist contradictory reports about positive and negative correlations between DNA methylation and H3K4me1, a chromatin hallmark of enhancers. Results: We investigated the relationship between DNA methylation and active chromatin marks through genome-wide correlations, and found anti-correlation between H3K4me1 and H3K4me3 enrichment at low and intermediate DNA methylation loci. We hypothesized "seesaw" dynamics between H3K4me1 and H3K4me3 in the low...

Genome-wide DNA methylation profiling in ectopic and eutopic of endometrial tissues

    Abstract
Purpose: Endometriosis is a gynecological disease that causes the uterine lining to appear in other organs outside the uterus. As DNA methylation has an important role in this disorder, its profiling can reveal new information to improve the diagnosis and treatment of endometriosis patients. Methods: We conducted a genome-wide methylation profiling of ectopic and eutopic endometrial tissues from women with and without endometriosis using Infinium Human Methylation 450K BeadChip arrays. DNA methylation samples were collected from nine ectopic and nine eutopic endometrial tissues of endometriosis and six endometrial tissues of healthy controls. Results: Correlation heatmaps and the principal...

    Abstract
Objective: This study analyzes the effects of lifestyle, nutrition, and diets on the status and risks of apparent (symptomatic) COVID-19 infection in Iranian families. Materials and Methods: A relatively extensive questionnaire survey was conducted on more than 20,000 Iranian families (residing in more than 1000 different urban and rural areas in the Islamic Republic of Iran) to collect the big data of COVID-19 and develop a lifestyle dataset. The collected big data included the records of lifestyle effects (e.g. nutrition, water consumption resources, physical exercise, smoking, age, gender, health and disease factors, etc.) on the status of COVID-19 infection in families (i.e. residents of...
