Expectation propagation for large scale Bayesian inference of non-linear molecular networks from perturbation data

    , Article PloS one ; Volume 12, Issue 2 , 2017 , Pages e0171240- ; 19326203 (ISSN) Narimani, Z ; Beigy, H ; Ahmad, A ; Masoudi Nejad, A ; Fröhlich, H ; Sharif University of Technology

    Abstract
Inferring the structure of molecular networks from time series protein or gene expression data provides valuable information about the complex biological processes of the cell. Causal network structure inference has been approached using different methods in the past. Most causal network inference techniques, such as Dynamic Bayesian Networks and ordinary differential equations, are limited by their computational complexity and thus make large scale inference infeasible. This is specifically true if a Bayesian framework is applied in order to deal with the unavoidable uncertainty about the correct model. We devise a novel Bayesian network reverse engineering approach using ordinary...

Bayesian denoising framework of phonocardiogram based on a new dynamical model

    , Article IRBM ; Volume 34, Issue 3 , 2013 , Pages 214-225 ; 19590318 (ISSN) Almasi, A ; Shamsollahi, M. B ; Senhadji, L ; Sharif University of Technology
    2013
    Abstract
In this paper, we introduce a model-based Bayesian denoising framework for phonocardiogram (PCG) signals. The denoising framework is founded on a new dynamical model for PCG, which is capable of generating realistic synthetic PCG signals. The introduced dynamical model is based on PCG morphology and is inspired by electrocardiogram (ECG) dynamical model proposed by McSharry et al. and can represent various morphologies of normal PCG signals. The extended Kalman smoother (EKS) is the Bayesian filter that is used in this study. In order to facilitate the adaptation of the denoising framework to each input PCG signal, the parameters are selected automatically from the input signal itself. This...

A model-based Bayesian framework for ECG beat segmentation

    , Article Physiological Measurement ; Volume 30, Issue 3 , 2009 , Pages 335-352 ; 09673334 (ISSN) Sayadi, O ; Shamsollahi, M. B ; Sharif University of Technology

    Abstract
The study of electrocardiogram (ECG) waveform amplitudes, timings and patterns has been the subject of intense research, for it provides a deep insight into the diagnostic features of the heart's functionality. In some recent works, a Bayesian filtering paradigm has been proposed for denoising and compression of ECG signals. In this paper, it is shown that this framework may be effectively used for ECG beat segmentation and extraction of fiducial points. Analytic expressions for the determination of points and intervals are derived and evaluated on various real ECG signals. Simulation results show that the method can contribute to and enhance the clinical ECG beat segmentation performance. ©...

Robust detection of premature ventricular contractions using a wave-based Bayesian framework

    , Article IEEE transactions on bio-medical engineering ; Volume 57, Issue 2 , September , 2010 , Pages 353-362 ; 15582531 (ISSN) Sayadi, O ; Shamsollahi, M. B ; Clifford, G. D ; Sharif University of Technology
    2010
    Abstract
Detection and classification of ventricular complexes from the ECG is of considerable importance in Holter and critical care patient monitoring, being essential for the timely diagnosis of dangerous heart conditions. Accurate detection of premature ventricular contractions (PVCs) is particularly important in relation to life-threatening arrhythmias. In this paper, we introduce a model-based dynamic algorithm for tracking the ECG characteristic waveforms using an extended Kalman filter. The algorithm can work on single or multiple leads. A "polargram"--a polar representation of the signal--is introduced, which is constructed using the Bayesian estimations of the state variables. The polargram...

Model-based Bayesian filtering of cardiac contaminants from biomedical recordings

    , Article Physiological Measurement ; Volume 29, Issue 5 , 2008 , Pages 595-613 ; 09673334 (ISSN) Sameni, R ; Shamsollahi, M. B ; Jutten, C ; Sharif University of Technology
    2008
    Abstract
Electrocardiogram (ECG) and magnetocardiogram (MCG) signals are among the most considerable sources of noise for other biomedical signals. In some recent works, a Bayesian filtering framework has been proposed for denoising the ECG signals. In this paper, it is shown that this framework may be effectively used for removing cardiac contaminants such as the ECG, MCG and ballistocardiographic artifacts from different biomedical recordings such as the electroencephalogram, electromyogram and also for canceling maternal cardiac signals from fetal ECG/MCG. The proposed method is evaluated on simulated and real signals. © 2008 Institute of Physics and Engineering in Medicine

The use of Bayesian nonlinear regression techniques for the modelling of the retention behaviour of volatile components of Artemisia species

    , Article SAR and QSAR in Environmental Research ; Volume 23, Issue 5-6 , 2012 , Pages 461-483 ; 1062936X (ISSN) Jalali Heravi, M ; Mani-Varnosfaderani, A ; Taherinia, D ; Mahmoodi, M. M ; Sharif University of Technology
    2012
    Abstract
The main aim of this work was to assess the ability of Bayesian multivariate adaptive regression splines (BMARS) and Bayesian radial basis function (BRBF) techniques for modelling the gas chromatographic retention indices of volatile components of Artemisia species. A diverse set of molecular descriptors was calculated and used as descriptor pool for modelling the retention indices. The ability of BMARS and BRBF techniques was explored for the selection of the most relevant descriptors and proper basis functions for modelling. The results revealed that BRBF technique is more reproducible than BMARS for modelling the retention indices and can be used as a method for variable selection and...

Synthetic ECG generation and bayesian filtering using a Gaussian wave-based dynamical model

    , Article Physiological Measurement ; Volume 31, Issue 10 , 2010 , Pages 1309-1329 ; 09673334 (ISSN) Sayadi, O ; Shamsollahi, M. B ; Clifford, G. D ; Sharif University of Technology
    2010
    Abstract
In this paper, we describe a Gaussian wave-based state space to model the temporal dynamics of electrocardiogram (ECG) signals. It is shown that this model may be effectively used for generating synthetic ECGs as well as separate characteristic waves (CWs) such as the atrial and ventricular complexes. The model uses separate state variables for each CW, i.e. P, QRS and T, and hence is capable of generating individual synthetic CWs as well as realistic ECG signals. The model is therefore useful for generating arrhythmias. Simulations of sinus bradycardia, sinus tachycardia, ventricular flutter, atrial fibrillation and ventricular tachycardia are presented. In addition, discrete versions of...

A nonlinear Bayesian filtering framework for ECG denoising

    , Article IEEE Transactions on Biomedical Engineering ; Volume 54, Issue 12 , November , 2007 , Pages 2172-2185 ; 00189294 (ISSN) Sameni, R ; Shamsollahi, M. B ; Jutten, C ; Clifford, G. D ; Sharif University of Technology
    2007
    Abstract
In this paper, a nonlinear Bayesian filtering framework is proposed for the filtering of single channel noisy electrocardiogram (ECG) recordings. The necessary dynamic models of the ECG are based on a modified nonlinear dynamic model, previously suggested for the generation of a highly realistic synthetic ECG. A modified version of this model is used in several Bayesian filters, including the Extended Kalman Filter, Extended Kalman Smoother, and Unscented Kalman Filter. An automatic parameter selection method is also introduced, to facilitate the adaptation of the model parameters to a vast variety of ECGs. This approach is evaluated on several normal ECGs, by artificially adding white and...

Discrimination of bilateral finger photoplethysmogram responses to reactive hyperemia in diabetic and healthy subjects using a differential vascular model framework

    Abstract
Endothelial dysfunction assessment has received considerable attention due to its potential in early screening of cardiovascular diseases. Since the seminal work by Celermajer in flow-mediated dilation (FMD) based on B-mode ultrasound measurement of the brachial artery dilation following limb ischemia, many attempts have been made toward applying this method to clinical, non-invasive endothelial dysfunction assessment. One major obstacle toward achieving this objective has been the relative high cost of the required setup and skilled manpower. Such limitations have prompted the investigation of other non-invasively accessible signals such as the photoplethysmogram (PPG) in relation to FMD....

Predicting crash frequency for multi-vehicle collision types using multivariate poisson-lognormal spatial model: a comparative analysis

    , Article Accident Analysis and Prevention ; Volume 118 , 2018 , Pages 277-288 ; 00014575 (ISSN) Hosseinpour, M ; Sahebi, S ; Zamzuri, Z. H ; Shukri Yahaya, A ; Ismail, N ; Sharif University of Technology
    Abstract
According to crash configuration and pre-crash conditions, traffic crashes are classified into different collision types. Based on the literature, multi-vehicle crashes, such as head-on, rear-end, and angle crashes, are more frequent than single-vehicle crashes, and most often result in serious consequences. From a methodological point of view, the majority of prior studies focused on multivehicle collisions have employed univariate count models to estimate crash counts separately by collision type. However, univariate models fail to account for correlations which may exist between different collision types. Among others, multivariate Poisson lognormal (MVPLN) model with spatial correlation...

    Abstract
Cardiovascular diseases are very common and are one of the main reasons of death. Being among the major types of these diseases, correct and in-time diagnosis of coronary artery disease (CAD) is very important. Angiography is the most accurate CAD diagnosis method; however, it has many side effects and is costly. Existing studies have used several features in collecting data from patients, while applying different data mining algorithms to achieve methods with high accuracy and less side effects and costs. In this paper, a dataset called Z-Alizadeh Sani with 303 patients and 54 features, is introduced which utilizes several effective features. Also, a feature creation method is proposed to...

    Abstract
Background Across low-income and middle-income countries (LMICs), one in ten deaths in children younger than 5 years is attributable to diarrhoea. The substantial between-country variation in both diarrhoea incidence and mortality is attributable to interventions that protect children, prevent infection, and treat disease. Identifying subnational regions with the highest burden and mapping associated risk factors can aid in reducing preventable childhood diarrhoea. Methods We used Bayesian model-based geostatistics and a geolocated dataset comprising 15 072 746 children younger than 5 years from 466 surveys in 94 LMICs, in combination with findings of the Global Burden of Diseases, Injuries,...

    Abstract
Background: Oral rehydration solution (ORS) is a form of oral rehydration therapy (ORT) for diarrhoea that has the potential to drastically reduce child mortality; yet, according to UNICEF estimates, less than half of children younger than 5 years with diarrhoea in low-income and middle-income countries (LMICs) received ORS in 2016. A variety of recommended home fluids (RHF) exist as alternative forms of ORT; however, it is unclear whether RHF prevent child mortality. Previous studies have shown considerable variation between countries in ORS and RHF use, but subnational variation is unknown. This study aims to produce high-resolution geospatial estimates of relative and absolute coverage of...

Surface Electromyogram signal estimation based on wavelet thresholding technique

, Article 30th Annual International Conference of the IEEE Engineering in Medicine and Biology Society, EMBS'08, Vancouver, BC, 20 August 2008 through 25 August 2008 ; 2008 , Pages 4752-4755 ; 9781424418152 (ISBN) Khezri, M ; Jahed, M ; Sharif University of Technology

    Abstract
Surface Electromyogram signal collected from the surface of skin is a biopotential signal that may be influenced by different types of noise. This is a considerable drawback in the processing of the sEMG signals. To acquire the clean sEMG that contains useful information, we need to detect and eliminate these unwanted parts of signal. In this work, a new method based on wavelet thresholding technique is presented which provides an acceptable purified sEMG signal. sEMG signals for this study are extracted for various hand movements. We use three hand movements to calculate the near optimal estimation parameters. In this work two types of thresholding techniques, namely Stein unbiased risk...

    Abstract
Protein inhibitors of activated STAT (PIAS) are involved in the regulation of the JAK/STAT signaling pathway and have interactions with NF-κB, p73 and p53. These proteins regulate immune responses; therefore dysregulation in their expression leads to several immune-mediated disorders. In the present study, we examined expression of PIAS1-4 in peripheral blood of patients with acute/chronic inflammatory demyelinating polyradiculoneuropathy (AIDP/CIDP) compared with healthy subjects. We demonstrated down-regulation of all PIAS genes in both AIDP and CIDP cases compared with controls. Similarly, comparisons in gender-based groups revealed down-regulation of these gene0s in patients of each...

Life-threatening arrhythmia verification in ICU patients using the joint cardiovascular dynamical model and a bayesian filter

    , Article IEEE Transactions on Biomedical Engineering ; Volume 58, Issue 10 PART 1 , 2011 , Pages 2748-2757 ; 00189294 (ISSN) Sayadi, O ; Shamsollahi, M. B ; Sharif University of Technology
    Abstract
In this paper, a novel nonlinear joint dynamical model is presented, which is based on a set of coupled ordinary differential equations of motion and a Gaussian mixture model representation of pulsatile cardiovascular (CV) signals. In the proposed framework, the joint interdependences of CV signals are incorporated by assuming a unique angular frequency that controls the limit cycle of the heart rate. Moreover, the time consequence of CV signals is controlled by the same phase parameter that results in the space dimensionality reduction. These joint equations together with linear assignments to observation are further used in the Kalman filter structure for estimation and tracking. Moreover,...
