Rigidity of transmembrane proteins determines their cluster shape

    , Article Physical Review E - Statistical, Nonlinear, and Soft Matter Physics ; Volume 93, Issue 1 , 2016 ; 15393755 (ISSN) Jafarinia, H ; Khoshnood, A ; Jalali, M. A ; Sharif University of Technology

    Abstract
Protein aggregation in cell membrane is vital for the majority of biological functions. Recent experimental results suggest that transmembrane domains of proteins such as α-helices and β-sheets have different structural rigidities. We use molecular dynamics simulation of a coarse-grained model of protein-embedded lipid membranes to investigate the mechanisms of protein clustering. For a variety of protein concentrations, our simulations under thermal equilibrium conditions reveal that the structural rigidity of transmembrane domains dramatically affects interactions and changes the shape of the cluster. We have observed stable large aggregates even in the absence of hydrophobic mismatch,...

    Abstract
Modern sensors consist of arrays of detectors specially arranged to enhance precision, capabilities, and field of view (FOV). Sensor arrays can have multiple functionalities, such as the simultaneous detection of position and motion. We use a linear sensor model and develop an optimization method to design an array of photodiodes. Our objective function minimizes bias and variance estimations. We introduce a maximum likelihood technique to approximate and determine the bias caused by measurement errors, and verify our theory by statistically complete simulations. We apply our theory to design an optimal sun sensor. The sensor has a predefined conical FOV, and its accuracy is controlled by a...

Stability criteria for a class of fractional order systems

    , Article Nonlinear Dynamics ; Volume 61, Issue 1-2 , 2010 , Pages 153-161 ; 0924090X (ISSN) Kheirizad, I ; Tavazoei, M. S ; Jalali, A. A ; Sharif University of Technology

    Abstract
This paper deals with the stability problem in LTI fractional order systems having fractional orders between 1 and 1.5. Some sufficient algebraic conditions to guarantee the BIBO stability in such systems are obtained. The obtained conditions directly depend on the coefficients of the system equations, and consequently using them is easier than the use of conditions constructed based on solving the characteristic equation of the system. Some illustrations are presented to show the applicability of the obtained conditions. For example, it is shown that these conditions may be useful in stabilization of unstable fractional order systems or in taming fractional order chaotic systems

    Microswimmer-induced chaotic mixing

    , Article Journal of Fluid Mechanics ; Volume 779 , 2015 , Pages 669-683 ; 00221120 (ISSN) Jalali, M.A ; Khoshnood, A ; Alam, M. R ; Sharif University of Technology

    Abstract
Efficient mixing, typically characterised by chaotic advection, is hard to achieve in low Reynolds number conditions because of the linear nature of the Stokes equation that governs the motion. Here we show that low Reynolds number swimmers moving in quasi-periodic orbits can result in considerable stretching and folding of fluid elements. We accurately follow packets of tracers within the fluid domain and show that their trajectories become chaotic as the swimmer's trajectory densely fills its invariant torus. The mixing process is demonstrated in two dimensions using the Quadroar swimmer that autonomously propels and tumbles along quasi-periodic orbits with multi-loop turning trajectories....

    Abstract
We report the design, fabrication and error analysis of a sun sensor array composed of six photodiodes. The sensor estimates the direction of the sun using a linear least squares method. The performance of the sensor is deteriorated by three major sources: fabrication errors, scattered environmental light, and inexact modeling of photodiodes. Using a calibration procedure and modeling the uniform component of the environmental light, we mitigate the first two errors and significantly reduce root mean squared error from 2.63° to 0.83°. For a Field of View (FOV) of 110°, the maximum estimation error also drops from 3.8° to 1.6°. Through exact mathematical modeling of photodiodes, we...

    Abstract
We present N-body simulations of unstable spiral modes in a dynamically cool collisionless disc. We show that spiral modes grow in a thin collisionless disk in accordance with the analytical perturbation theory. We use the particle-mesh code SUPERBOX with nested grids to follow the evolution of unstable spirals that emerge from an unstable equilibrium state. We use a large number of particles (up to N = 40 & 106) and high-resolution spatial grids in our simulations (1283 cells). These allow us to trace the dynamics of the unstable spiral modes until their wave amplitudes are saturated due to nonlinear effects. In general, the results of our simulations are in agreement with the analytical...

    Abstract
This study investigates numerically the behavior of tilted angle shear connectors embedded in solid concrete slabs. Two different tilted angle connectors were used, titled angle with 112.5 and 135 degrees between the angle leg and steel beam flange. A nonlinear finite element model was developed to simulate and validate the experimental push-out tests. Parametric studies were performed to investigate the variations in concrete strength and connector's dimensions. The results indicate that the ultimate strength of a tilted angle shear connector is directly related to the square root of the concrete compressive strength. The effects of variations in the geometry of tilted angle connectors on...

    Abstract
This research is dedicated to show the possibility of using solar radiation pressure by solar sails for interplanetary flights. In this paper, in addition to the Introduction of solar sailing and physics of solar radiation pressure, the solar sail orbital dynamics for optimal trajectory of an ideal solar sail spacecraft has been studied. It considers the problem of optimal controlling the sail angle so as to execute a minimum-time coplanar orbit transfer from the circular initial orbit to the circular target orbit. The direct collocation optimal control technique is used to transform the state equations to a set of nonlinear algebraic constraint equations. The results of state and control...

Fast spectral solutions of the double-gyre problem in a turbulent flow regime

    , Article Applied Mathematical Modelling ; Volume 66 , 2019 , Pages 745-767 ; 0307904X (ISSN) Naghibi, S. E ; Karabasov, S. A ; Jalali, M. A ; Sadati, S. M. H ; Sharif University of Technology

    Abstract
Several semi-analytical models are considered for a double-gyre problem in a turbulent flow regime for which a reference fully numerical eddy-resolving solution is obtained. The semi-analytical models correspond to solving the depth-averaged Navier–Stokes equations using the spectral Galerkin approach. The robustness of the linear and Smagorinsky eddy-viscosity models for turbulent diffusion approximation is investigated. To capture essential properties of the double-gyre configuration, such as the integral kinetic energy, the integral angular momentum, and the jet mean-flow distribution, an improved semi-analytical model is suggested that is inspired by the idea of scale decomposition...

Global drag-induced instabilities in protoplanetary disks

    , Article Astrophysical Journal ; Volume 772, Issue 1 , 2013 ; 0004637X (ISSN) Jalali, M. A ; Sharif University of Technology
    2013
    Abstract
We use the Fokker-Planck equation and model the dispersive dynamics of solid particles in annular protoplanetary disks whose gas component is more massive than the particle phase. We model particle-gas interactions as hard sphere collisions, determine the functional form of diffusion coefficients, and show the existence of two global unstable modes in the particle phase. These modes have spiral patterns with the azimuthal wavenumber m = 1 and rotate slowly. We show that in ring-shaped disks, the phase-space density of solid particles increases linearly in time toward an accumulation point near the location of pressure maximum, while instabilities grow exponentially. Therefore, planetesimals...

Finite element modelling of perturbed stellar systems

    , Article Monthly Notices of the Royal Astronomical Society ; Volume 404, Issue 3 , Jan , 2010 , Pages 1519-1528 ; 00358711 (ISSN) Jalali, M. A ; Sharif University of Technology
    2010
    Abstract
I formulate a general finite element method (FEM) for self-gravitating stellar systems. I split the configuration space to finite elements, and express the potential and density functions over each element in terms of their nodal values and suitable interpolating functions. General expressions are then introduced for the Hamiltonian and phase-space distribution functions of the stars that visit a given element. Using the weighted residual form of Poisson's equation, I derive the Galerkin projection of the perturbed collisionless Boltzmann equation, and assemble the global evolutionary equations of nodal distribution functions. The FEM is highly adaptable to all kinds of potential and density...

    Abstract
I utilize the Petrov-Galerkin formulation and develop a new method for solving the unsteady collisionless Boltzmann equation in both the linear and nonlinear regimes. In the first-order approximation, the method reduces to a linear eigen-value problem which is solved using standard numerical methods. I apply the method to the dynamics of a model stellar disk which is embedded in the field of a soft-centered logarithmic potential. The outcome is the full spectrum of eigen-frequencies and their conjugate normal modes for prescribed azimuthal wavenumbers. The results show that the fundamental bar mode is isolated in the frequency space, while spiral modes belong to discrete families that...

Unstable disk galaxies. II. the origin of growing and stationary modes

    Abstract
I decompose the unstable growing modes of stellar disks to their Fourier components and present the physical mechanism of instabilities in the context of resonances. When the equilibrium distribution function is a nonunifonn function of the orbital angular momentum, the capture of stars into the corotation resonance imbalances the disk angular momentum and triggers growing bar and spiral modes. The stellar disk can then recover its angular momentum balance through the response of nonresonant stars. I carry out a complete analysis of orbital structure corresponding to each Fourier component in the radial angle and present a mathematical condition for the occurrence of van Kampen modes, which...

    Abstract
This paper presents a capacitor cross-coupled gm-boosting scheme for differential implementation of common-gate transimpedance amplifier (CG-TIA). A differential transimpedance amplifiers (DTIA) is designed by this scheme using two modified floating-biased CG stage with improved low corner frequency. Despite conventional methods for single-ended to differential conversion that increase the power and the noise for the same gain, the new DTIA gives a higher gain and hence reduces the input-referred noise power. Design of the DTIA circuit using 0.13 μm CMOS technology illustrates near 1.7 dB improvement in the circuit sensitivity and 5.2 dB enhancement in transimpedance gain compared to its...

    Abstract
The main aim of this work was to assess the ability of Bayesian multivariate adaptive regression splines (BMARS) and Bayesian radial basis function (BRBF) techniques for modelling the gas chromatographic retention indices of volatile components of Artemisia species. A diverse set of molecular descriptors was calculated and used as descriptor pool for modelling the retention indices. The ability of BMARS and BRBF techniques was explored for the selection of the most relevant descriptors and proper basis functions for modelling. The results revealed that BRBF technique is more reproducible than BMARS for modelling the retention indices and can be used as a method for variable selection and...

    Abstract
In this work, the inhibitory activity of pyridine N-oxide derivatives against human severe acute respiratory syndrome (SARS) is predicted in terms of quantitative structure-activity relationship (QSAR) models. These models were developed with the aid of multivariate adaptive regression spline (MARS) and adaptive neuro-fuzzy inference system (ANFIS) combined with shuffling cross-validation technique. A shuffling MARS algorithm is utilized to select the most important variables in QSAR modeling and then these variables were used as inputs of ANFIS to predict SARS inhibitory activities of pyridine N-oxide derivatives. A data set of 119 drug-like compounds was coded with over hundred calculated...

    Abstract
Solid-phase microextraction (SPME) coupled to gas chromatography (GC) was applied to the extraction of phenol and some of its volatile derivatives in water samples. The SPME fiber consisted of a thin layer of polyaniline, which was electrochemically coated on a fine Pt wire. The stability of the coating was such that it could be used at temperatures as high as 325 °C, without any deterioration. The effects of various parameters affecting the extraction efficiency were studied, simultaneously. From these, optimization of the extraction temperature, extraction time, coating thickness, sample pH, salt concentration and desorption time was carried out by means of a (26-2) fractional factorial...
